- Why is the boy being chased?

He's not. He's trying to break into the facility to save his own controller.

- Why do the dogs chase you?

The dogs can differentiate between infected humans and husks. You, as a small boy, are a human infected with a worm.

- Why do the hunters wear masks?

They are assigned to keep people out of the facility. Remaining anonymous as to not get personalized retribution for executing someone, is wise.

- What is the protagonist's goal?

You are trying to find peace.
You are stuck in an endless loop. You wake up outside the facility, break in, and try to escape. No matter what you do, you're plugged back in and re-do the same thing.

- How does the mind control work?

The source of mind-control are parasitic worms.
These worms initially used pigs as hosts. The worms would take control over the pigs, and override their brains. As the worms were not directly connected to the bodies of the host, they could largely ignore the state of the body. What this effectively meant was that a worm-host was nearly invincible.

Thus a possible research field evolved.
The pigs were harvested for worms. If the worms' power could be controlled. It would be possible to have an army of always obedient, near invincible husks.

- Why do the husks follow you?

The husks are attracted to whatever worm came before them. They will physically attach to this entity if they can identify it.

- What's the deal with the underwater women?
They work identical to the other husks. The only issue is that they live underwater, whereas the boy does not. So their attempt to attach to the boy ends in disaster.

- Why does the scientist near the end help you?

He knows you're heading for the artificial sanctuary. Because you've attempted to reach it in previous cycles.

- What does the original ending mean?

The original ending is one of manufactured peace.

You reach a forested area. The area was designed in the facility you escape. Proof of this is the miniature in the facility, and the unnaturally small trees. You never die, as you can see some minor movement from the meatball. You are however completely incapacitated. Once the screen fades to black, the meatball is dragged back into the facility and reattached to everything.

- Who is the protagonist?

You are not the boy. Much like the boy controls other husks, the boy itself is being controlled remotely.
Neither are you the meatball in the tank. The meatball is also controlled remotely.
You are the researcher under the cornfield in the farm. The one who discovered the parasitic worms, and the one who conducted the initial testing. Likely also patient zero for the worms.

- What is the alternative ending?

The alternative ending is one of (attempted) true peace.

The area you are in is arguably the calmest in the game. A homely wooden gate, a silent corn field. Small chicks follow you, the only friendly creatures in the game.
Much like the original ending you disconnect yourself to end it all. However, doing so simply resets the experience. This includes all the disco balls. There is no escape. The loop will never end.
